The former Liberty Professionals forward latched onto a low cross from Richmond Lamptey to fire home the winner.
Despite late pressure from Eleven Wise, Kotoko held on to book their place in the last eight.
With rivals Hearts of Oak already eliminated, the nine-time FA Cup champions see this as a prime opportunity to chase silverware.
The quarterfinal fixtures are set for the weekend of March 28, 2025.
